Despite clicking “always allow”, "com.apple.Webkit.Plugin.64.xpc” does not get added to the Allowed applications. I managed however to add it “by hand” (with the +); on my system, it is located in /System/Library/Frameworks/WebKit.framework/Versions/A/XPCServices. Let me hope the annoying dialog does not return any more.
