Why do tiny boxes show up where letters or numbers should be after combining multiple pdf's into 1 file.

I am making a submittal package for a project, By combining multiple pdf files into a single file and the saving the file into our server, I then have bookmarks to use as a guide when sending out for review. After soing this today on Acrobat Pro DC, some of the pages have little boxes where the letters or numbers use to be on the sheets. Why?

It is an issue due the very specific fonts used in the original files not all being the exact same set of fonts, only the family font. It is best to reedit the orginal files and set the fonts to exact same font family and version. Failing being able to to do that, print the files, OCR the PDFs, and then combine the PDFs.
