Footage getting deleted after exported

So I was cutting down a long video, from about 3 hours to 10 minutes. Basically just trying to get the very best parts. After exporting it though some of the footage was deleted. Specifically at the end of each clip that got pulled together after deleting large chunks inbetween.

Thankfully I had it saved and went back to check if that was just me messing up and cutting too soon, but no. At the end of every clip on the timeline- pre exporting, it's all there. As soon as it gets exported it cuts down the clips I put together by a few seconds. Mostly ruining them entirely.

Does anyone know what causes this and how to avoid it in the future?

 Yes, that is strange. Can you start a new project, drop in that 3 hour clip. Cut out 5 seconds starting a few seconds in, then try to export. Let's know the results.

Here are my specs.

Processor Intel(R) Core(TM) i7-9700 CPU @ 3.00GHz 3.00 GHz
Installed RAM 48.0 GB (47.9 GB usable)
System type 64-bit operating system, x64-based processor

I'm using Premiere pro on Win

I export through media file if that's what you mean? Sorry, I'm not the most knowledgable person.

And they aren't technically clips. Basically lets say the video is three hours of footage, and I cut out seconds 1-10, and then later cut out seconds 40-50 while deleting everything inbetween and ripple deleting them together. After exporting it, the "clip" that made up seconds 1-10, now only has seconds 1-8. And the "clip" that made up seconds 40-50, also lose about two or three seconds at the end. 

Sorry if that's realy confusing and I didn't explain it very well, it's a super strange issue to try and explain.

I think we need to know something about your sequence and clips, and some screenshots as this is an odd problem. How are you exporting, PP or ME? Win or Mac, specs, export format, clip format, etc...
