What is your question? For some not specified reason, Acrobat could not do a complete comparison, but is still offering to show you the results. Just accept the results and see what the differences are, but don't rely on it to be a full list.

Two documents cannot be compared from the Compare Files function.

Does it work with other documenrts? It is possible that there is something wrong with one or both of the documents you are trying to compare. With Acrobat Pro's Preflight tools, you can check for syntax errors. If there are any errors, that would explain the error message you are seeing.
