Compare 2 Functions highlights incorrect changes

I will compare 2 documents without many changes and without fail, huge chunks of text or individual words that have not actually changed between the two versions are marked as deletions/insertions. I have never had a comparison that only had the true differences marked. I've tried just about every setting possible and haven't found a solution.
