We just upgraded to the Design Suite and we use the Adobe Acrobat "Combine Files" feature on Microsoft Publisher 2016 files? Is there a fix other than having to print each Publisher file individually through the PDF Printer first?

Simply stated, Adobe has dropped support for Microsoft Publisher from its Acrobat PDFMaker for a few releases now. This precludes use of the Combine Files feature of Acrobat to make one big honk'ing PDF file from a bunch of Publisher files.
You have two alternatives. Within Publisher you could either print to Adobe PDF or use Publisher's built in Save as PDF (although the latter has some significant issues with fonts, especially OpenType CFF fonts).
Given that you already have the Creative Cloud subscription, you may wish to consider use of InDesign in lieu of Microsoft Publisher for your new publications/documents. Output, PDF or otherwise, from Publisher is often problematic, especially for print publishing workflows.

Which Design Suite and which version of Acrobat?
If your Acrobat is from before Publisher 2016, it may not be totally compatible

Speaking with the ladies in marketing, they were able to use the convert to pdf feature in Adobe Acrobat Pro X successfully.
