Reader can't create PDF files. If you're using Acrobat, how exactly are you doing it? What exact command?

Generally, a (well behaved) pdf viewer is responsible for setting the basic file info, such as document ID, modification date, and application that did the modification.  But it's all volentary. Each viewer does whatever it wants.
