Endnote citations formatted as "Author (Year)" not showing as hyperlinks in PDF when converted from Word

I use MS Word and EndNote's cite while you write tool to insert citations into documents at my office. We use LitCiter to link create public links to our company library for readers. Once a document is ready to be published, we use Adobe Acrobat Pro to convert the Word document to a PDF. During that conversion process, some of the citations are losing their hyperlinks in the PDF. It is only for citations that are formatted to display as "Author (Year)" in Word. The citations that are displayed as "default" (e.g., [Author, Year]) hyperlink correctly in the PDF. We also tested this with an updated version of Endnote (8) and LitCiter (2.8), and got the same error.

The only solution we have right now is to manually go through the PDF and create links for the "Author (Year)" citations that are missing hyperlinks. Since we have hundreds of instances of this format in a single document, this is becoming very time consuming. We are searching for a better solution, so that when we convert our Word document to a PDF, the goofed citations automatically hyperlink. This was never an issue in the past. We did have a Windows/Office upgrade recently, so I am wondering if it has to do with the version of Word we are running. Has anyone had any experience with this issue?
