Is there a way to flatten a pdf and keep the E-signature field ?

No. Flattening will convert any signature you applied to a static image. In fact, Acrobat doesn't allow you to flatten a signed file. The only way to do it is to print it to a PDF printer, which is not advised in any case.

That process does the opposite of preserving the signature. It gets rid of it.

Once a signature is done, a file cannot be changed. End of story. Flattening is changing. So, absolutely no.

A digital signature can't be changed, unless you're the person who applied it. Any such attempt will invalidate it immediately.
