Below is the scenario:
What we are looking for: We need to print a PDF with only the comments from sticky notes, not pencil markings.
What is happening: The PDF is being created with Sticky Note Comments as well as pencil markings. The pencil markings for some reason have pop-up notes associated with them, which are not needed. This in turn is causing multiple blank rows of notes being printed. This has been tried on in Adobe Reader, Acrobat Standard XI, and Acrobat Professional XI. The OS we have tried on are Windows 7, 10, Server 2008 R2, and Server 2012.
Questions: Is there a way to remove the pop-up notes from the pencil markings? Or is there a way to not print the pop-up notes for the pencil markings?

You can filter the comments list by type, delete everything that isn't a sticky note and then print comments summary, close the file (WITHOUT saving it), and re-open it to go back to the original state.

Thank you for you response.
The only issue with this is we want the pencil markings to stay on the page, but to not show in the comments section print-out/Comments List.
When I filter and delete the pencil markings from the Comments List, the actual markings on the page are deleted as well.

I see. In that case try this: Go to Edit - Preferences - Commenting and
tick off the box that says "Automatically open comment pop-ups for comments
other than notes".

Sorry, it is already unchecked.

Bump, any solution for this?
