Images in PDF created from In Design book file don't seclect completely --Why?

I am designing an art book for a client who is pulishing through KDP Amazon. They keep rejecting the PDF file, saying that the images are not flattened. They are Tiff images and they are all flattened. But they tell me tocheck each image by  right clicking on the image in the PDF, and if it doesn't select the complete image, then there is a problem. Some images select, but in others, only a small shaded box area seems to select on the image. Can anyone tell me why that is and what the solution is?

When transparency is flattened onto a background image, the PDFMaker engine tries to "optimize" the process by chopping the image into fragments, so that only those that have something layered above them need to be processed. It's possible to merge those fragments in Acrobat, using an obscure setting in the Optimizer tool. See
