Merging documents and then splitting. Looking for a quicker method.

Hello,
I have a random question but this is currently incredibly time consuming for me so I am open to any and all suggestions.
Basically weekly I have to match a PDF paystub to an employees 2 timesheets that I scan in also as a PDF.
I have about 500 paystubs on average (broken up in about 3 different PDFs by direct deposit/cheque etc). I then have about 500 employee timesheets (usually at 2 - sometimes 3 pages per employee), but let's call it 1000 pages for easy talking.
I then manually match these up in the 'organize pages' setting by dragging and dropping them together to make sure they all match (Any ideas on making this easier?).
Secondly I then have a roughly 1500 page document with everyone all together - but I need to have every employee split seperaretly (to file digitally). I then bookmark everyone by manually scrolling through every 3 pages or so, and split them out by bookmarket at the end. However again this is super time consuming.
Any suggestions or helpful ideas including other programs would be SO helpful as this takes me hourssss every week. Thx!

Hi,
This should be possible with a script executable from an action wizard, but this would require seeing what exactly the different documents are like in order to be able to consider programming...
