My Adobe Acrobat Pro DC documents need to be printed with 3-hole punches on the pages. How do I set it up to do that?

I guess you could create a custom stamp and add it prior to print ?
If you need something more automated, you could try to use an action or go to PDF apps such as Enfocsu PitStop or Callas PDFToolBox

Clearly, Acrobat cannot punch holes in the paper.
If you mean that you wish to communicate to the printer that the printing is to be done on three-hole paper, that is a function of the setup functions / properties of the printer driver which you need to set before sending the job to print from the print dialog.

Could you please provide more detail on exactly how to set up the print driver so that it can print on 3-hole punched paper including the offset of headers and footers. Thank you.

Another option could be to create the appropriate left/right facing page PDF and then to import this as a layer (OCG).
The Enfocus PitStop Pro plug-in can also automate the addition of such marks.
