Yes, Acrobat will re-interpret the textual structure of the page each time you edit it, since it doesn't actually exist on its own. It's the result of an algorithm that tries to split up individual text streams into larger units (words, paragraphs, etc.), but it's never going to be 100% accurate, and in some cases, it's far from it.
If you don't have the original file and need to do extensive edits then you should export the current file to an editable format, make the changes there and then create a new PDF file from it. Make sure to ALWAYS keep a copy of the original, in case you want to make further changes in the future, as the PDF format is not suited for that, as you've seen.
