Why would adding a watermark change my embedded font attributes/PDF content?

We have been using Acrobat for years to get files ready for printing, and one of the main things we do is add a watermark that represents a few black rectangles at the tops of our pages for our machines to read and cut to. We just ran into a new and strange issue, where when I add the watermark above the pages actual content, it alters the way the text appears and changes its layering, colors, shadows, etc. I am assuming this has something to do with the fonts not being properly embedded in the PDF, however we are not sure why adding a watermark would bring this out.
We make playing card decks, and the black rectangles are required for accurate cutting, and we have never had this happen before. I have seen it with the flattening of a PDF where it brings forth these internal issues, however never with simply adding a watermark. Because we make custom cards we deal with a lot of intrecuit artwork, so we would love to learn how to prevent this, so we do not run into the issue again and have to reprint an entire order because of this. Any insight would be greatly appreciated, thanks!

As you have mentioned above, the issue occurred for the first time and working fine before.
Would you mind sharing a video of the complete workflow with the issue occurring at your end?
Please share the Acrobat and OS version currently in use.
Also, try to check if this happens with particular files or with any files.

Hello and thanks for following up with help here!
I am attaching links to two different videos. The first shows a new strange issue I discovered this morning while taking the second video, where I am opening a different file but when opened in Acrobat the file name is changed to the original.
The second issue is the original I posted about and it shows it happening in real time!
We are using the most up to date software, and it only happens with this group of files so we are thinking there is some internal damage there. We can recreate it on two different computers which is why we are thinking it has to do with the files, but still strange nontheless!
