Hello,
Someone that formerly worked for me accidentally deployed a previous version of Adobe Reader and allowed auto-updates. This is not a practice I accept, so we are trying to remediate this issue.
I am deploying 18.011.20036 with a fully configured .mst file to suppress all post-install prompts. Previous versions work well, but it appears in 18.011.20036 I cannot suppress the "Scan to PDF App" pop-up. I don't need my end users seeing this.
Is there is new registry key that I am unaware of that can suppress this? I cannot find any documentation...

It looks like if the original registry setting isn't set (HLKM), then the key is set for the user (HKLU). Reader from then on will no longer look at the local machine, even if you uninstall/reinstall a properly configured installation.
Solution: Deploy a user-based GPO that will change the Local User registry settings for Reader to ignore these prompts.
