Signature Invalid error because of missing %%EOF at end

Hi team, Our organization is facing challege. We are receiving pdf that contains digital signature (esignature) and we upload it to our repository. However, due to some incompatibility in various system, while uploading the PDF to repository, we are losing %%EOF flag at botton that we had on original document. Since this document contains digital signature, after opening this document, it shows error message as "Atleast one signature is invalid". The remaining data in PDFs is exaclty same. This is giving wrong impression that document is changed.

This is causing great deal of discomfort as it is causing regulatory isssue. How can this be resolved.
