No matter how I tweak the settings, when I try to compare PDFs that I created in InDesign, I keep getting this error message: "Acrobat could not compare the documents completely.Do you want to see the report anyway?" If I go ahead anyway, the comparison basically doesn't work. I see only a few of hundreds of changes.

Please provide the dot version of the program & OS installed on your system.
Follow this thread to reset the preferences for the Acrobat software :- How to reset Preference settings in Acrobat.
Is this happening with this specific document or with others as well . Also check with the different user account as well .

OS X El Capitan 10.11.5
I created one of the docs in InDesign CC 2015.3
It's with a specific document, but it also happened with some others. I
reset my prefs for Acrobat twice. On the first try, it let me compare a
different document, "D3," but it then still wouldn't let me compare
the176-page doc, "D5."
I am collaborating with a designer. She is on an earlier version of
InDesign. I'm on InDesign CC 2015.3 11.3.0.34 build
She packaged the indd files and saved them on DropBox. I copied the
folder and worked in InDesign CC and then exported the file to PDF. I
think part of the problem was that I had trouble with one of her fonts.
An error kept popping up with the font, Helvetic Neue (TT) Roman—it
couldn't be found. But, I had uploaded it to my Fontbook app.
Anyhow, I also restarted InDesign and reset my preferences and
re-exported the file to PDF, but I am still am getting the same error
message. The document hangs at page 51 of a 170-page PDF. I've looked at
the page, and the difference is that some text in a textbox was removed.
The reason we're doing it this way and not simply working on the same
indd file is that this is a large project and she's worried that if she
works on files that are not on her server, they could become corrupt. I
respect her wishes. Look what just happened to me! I've been at this for
three days, and I spent 10 hours on this issue just today.
I was able to get Acrobat to show the changes, but only as image
changes, which are impossible to follow as text. The error occurs when I
try to compare documents using the Report and Text Only options when I
compare. I have to have Acrobat's "text" responses.
I will check the user account. Something funny was happening with it a
couple of days ago—even though I was signed in, it showed that the user
was "unknown." At this point, I'm so rummy, I can't remember if I was in
InDesign or Acrobat when that happened
