How do I stop the Action Wizard from asking "Do you want to save changes to ...(clean).pdf" during batch processing?

Add a Save command to it.

Thanks for the reply.

I already had a Save to Word/txt file command in the script but I did try inserting a Save to pdf step before it.

I've tested many times since your reply and although it did seem to help somewhat - there were still occasional problems.  On average I would say about 3 times out of a batch of 500 it would stop processing and wait until I responded to the prompt to save the pdf.  I was hoping to fix it so I wouldn't have to babysit this process.  I've already set the Action Wizard Preferences to save warnings and errors in a log fie.  Maybe there is something else I'm missing?
