Chrome doesn't use Acrobat Reader. Chrome uses a own PDF Viewer.

Did you change the Chrome settings so that PDF links open in Acrobat?  As both Joel and G have stated, Chrome defaults to it's own viewer. If you didn't change the settings, then did someone else setup the system? Like your IT dept?  If not, then something is very wrong.

Reader doesn't run in Chrome. You have the choice of opening the PDF in the Chrome native PDF viewer or to just download it.
