Will this retain any plugins and customization that I had set up in version 11 or will I have to set it up like a brand new install? Thanks.

As with all version upgrades to Acrobat this is brand new and plug-ins do not stay. Furthermore, many plug-ins are not compatible without updates (on the Mac, NO plug-ins are compatible). So start by checking with the maker of each plug-in and have all your installers and licenses ready. Settings will have to largely be retyped.
