In an enterprise environment, my users are using Adobe Reader 11, Acrobat Pro 11, & DC in Internet Explorer 11. While within our SharePoint site we are not able to open any PDFs. However, we can go to another browser and open those same PDFs from the SharePoint site.
Also, if we uninstall 11 version of Adobe and higher and replace with 9 or 10, the PDFs will open fine from Internet Explorer. We have eliminated that this is a SharePoint issue as the PDFs can be opened from Chrome or Firefox with version 11 and up.
Is there a compatibility issue with Adobe versions 11 and higher and Internet Explorer 11?

You should contact your IT department as you need to have Adobe Acrobat Reader or Acrobat Pro as this is the only program which can show your PDFs with fidelity.
When browsers show your PDFs it doesn't mean anything as PDFs can be opened with a multitude of applications, but all of them have more or less limitation to show up all PDFs correctly.

I am the IT department. Internet explorer will not open PDFs when version 11 or above is installed.

If I uninstall 11 or higher (reader, pro, and DC) and install 9 or 10, PDFs open without and issue. My initial question is if Adobe 11 versions (whether reader, pro,DC) is compatible with Internet Explorer 11? It appears that it is not compatible and I just want confirmation.

They are compatible. See: Compatible web browsers and PDFMaker applications, Adobe Acrobat

Seeing that they are compatible. Why are those versions not working in IE 11? Please note that I have done all the browser troubleshooting I can think of to no avail.

Maybe you need to turn off the enhanced protection options (or whatever they are called)
