Hovering my pointer over text in the PDF, I can see there are hyperlinks and I need to edit them (to change the URL) but using the Forms "tool" doesn't show a field around/over the text and using "Remove Hyperlinks" under Edit PDF doesn't work either. Any ideas?
Go to Edit - Preferences - General and tick off "Create links from URLs".

This setting only applies to viewing the PDF file on your own PC. How can we save this setting (remove the url link) permanently in that PDF file so that the link won't appear in any other PCs?
With the link tool add a link which does nothing. Or replace the text by a image.
This setting is not editable using a script. You can either add real links to you file or instruct the users to set it when the file opens.
