File and font have distilled fine for years, now, when using the autotag feature in Acrobat, it generates boxes at every spaceband. Assuming this is a bug in DC as it does not happen in versions 10 or 11. Anyone experience this or have a work around for it?

Not a bug.
The "tofu" white boxes indicate that the PDF is missing the fonts, they were not embedded into the PDF when it was created.
Question: How are you making the PDF? What's the source program? What are the steps you're taking to create the PDF?
I see the word "Distill" in your post and it makes me shudder! Acrobat Distiller is from the last century. What in your workflow is causing you to still "distill" PDFs? They should be exported from the source program, not distilled.
Please leave distilling to those who know it best ... the moonshiners in Kentucky and Tennessee, and the folks at Jack Daniels. It's not for today's PDF workflow.
