It shouldn't. Have you attempted to click on Help-->>> Repair Installation?   Or verify if applying the latest update to your current Acrobat version  addresses this issue?

Are you referring to the left (thumbnail and bookmarks view) and right (the Task Panel view)  Navigation Panes ? In which operating system is this behavior occuring?
