How do I combine folders into one pdf, preserving subfolders as bookmarks?

You question is not really related to Acrobat. Try a forum for VB.net or maybe the Acrobat SDK forum, if you're using it to merge your files.

I see the question has been moved to the right forum. Acrobat developers will need the Acrobat SDK to program Acrobat. There are methods to combine files, and methods to add bookmarks; these would be separate things to do. Please tell us if the SDK isn't clear or you cannot find the necessary methods, please do not ask us to write your code for you.
