When converting to an excel document the colums do not line up correctly even though they appear to be in columns in the pdf format.  How can I fix this?

You can't, really. What you see in a PDF file and the internal structure of it could be very different. Many files appear fine on the surface but when you actually extract the data from them (which is a very complicated task in the first place) the results are a mess.
