I'm sorry to hear that you're having trouble with your converted files.

What do you mean that the files were converted automatically? Are you using ExportPDF to convert them?

Can you please tell us a bit more about the PDF files that you're converting? If you don't know, choose File > Properties, and look for the PDF Producer on the Description tab. If the PDFs were created by a third-party PDF producer, they may not include all the information that ExportPDF needs to convert them properly.
