Doesn't make a difference. Media Encoder just gives you more flexibility for exporting, for example like if you want to queue up several things, or if you want to begin exporting/rendering while still being able to work in Premiere Pro.

 

Of course, if you have a bunch of other things going on your computer, that may slow things down, regardless of whether you use Premiere Pro or Media Encoder.

I agree with @Brandon_Loshe. The encoder used for PR and AME is similar. Ideally, there is no difference. Are you observing any glitches?
