Scenario:
I’ve made a 10 second video in After Effects. A music track runs underneath it, the length of the video. I cut the video into 3 segments (cut at 3:24 and 6:12), then export the 3 segments using Media Encoder. I intend to use the segments in a third party program, to sequence them together again.
Export settings:
H.264, 25fps, audio format: AAC, 48000Hz, stereo, high quality, 320kbps, precedence: bitrate
Issue:
There’s a noticeable audio gap where the cuts happen, after the videos are stitched back together. Using my third party program or even After Effects or any other video editing program.
Identified cause:
The segments export from Media Encoder missing their last frame of audio. The waveform isn’t preserved either side of the cut. If I export with the MPEG audio format instead of AAC, the waveform looks different again, but there is still an audio gap, just from the start of the segments.

???
I could export the original video without audio, and only add audio when I stitch the videos back together, but I’d like to know if there is a way to fix this issue without changing pipeline.
