Media encoder is slow!!

Hi

I have movie it duration 1:30:00 i want to add logo on it

When i add an after effect project(contain the logo I want to add it) to my adobe premier project and export by media encoder that take 5 hours!

But when i export the logo by after effect (mov) and add to my adobe premier project that take only 30 minutes

My laptop have 16 GB RAM

Gtx 960

Core i7

storage is too small, I am using    64GB
