Transcoding old captured DV files in ME to 422HQ - they come out shorter than the original????

I am transcoding old DV/DVCPRO tapes that I captured in PPRO v14, when I use MEdia Encoder v14 to transocde to Pro Res 422HQ, the resulting file is shorter than the original by many minutes. Funny thing is when I compare the content, they start and end on the right frames, but the 422 file is about half the length it should be and when I watch it seems to just skip or shorten shots.

Any ideas on whats going on?

I am also surprised at how quickly it converts a 20min file and it doesn't even use all my computer processing power.
