I am attempting to make a mogrt preset for subtitles, the only issue is that I am unable to only set specific letters or words as italic, bold, etc. The Faux style selector seems to edit all of the text. Is there any way around this - while still using a mogrt?

That simply may be a limitation. Not all properties are properly scriptable via expressions even with the font style expressions. No idea, though. That would require some deeper checking and investigation.

Text Styling currently has a limitation of ONE STYLE per Text Layer. If you want multiple text styles, without per character animation, then PPro is where you will want to create your subtitles. HTH

The only issue is, if I make a subtitle within PPro, I loose a lot of customization. Position dropdowns, color dropdowns, shake checkbox, many others.

You will then have to create separate Text Layers; one Text Layer for each text style you want to incorporate into the MoGRT. You'll soon realize this quickly becomes an arduous task with no definitive solution for the numerous use-cases that come up in realworld situations.
