Without any specific info about your projects and their contents, in particular what types of layers keep disappearing, nobody can advise on anything. You need to be much more specific.

Thanks for writing in. Please share the following details:

• Does it happen only with the projects created in the previous version or new projects as well?
• What are your system specifications (CPU, GPU, RAM, OS)?
• What's the version of After Effects you're using: https://community.adobe.com/t5/after-effects-discussions/faq-how-to-find-the-exact-version-of-after-... 

Could you try importing your project into a new one and see is that helps?
