I'm trying to create a similar effect to an old Crash Course video. They have the text appearing on the screen as the narrator talks. See sample at 1:08: https://www.youtube.com/watch?v=1A_CAkYt3GY
I can get the text to appear at the right time easily enough, however, Crash Course has it fade on. How can I make it so that each word smoothly fades on, without my changes affecting the entire text box?

That's what text animators are for. You may want to read the online help and study the various text presets. Even the basic Typewriter effect set to per word mode and with slightly ramped up base opacity will do the trick.

I've played around with animators for a bit and I'm still having trouble. I can get some smooth animations with text animators, but as soon as I try to keyframe the source text to have each word appear at the exact time as I say it, things start to look wonky again.

You don't keyframe the source text, you keyframe only the animator(s) to reveal the pre-existing text.
