1. When I pre-compose a bunch of layers(Objects) they get sent to offscreen. Pre-composition isn't supposed to change anything. (for layer object linked to a null object)
2. The same thing happens when I copy and paste. It gets sent off screen as opposed to duplicate which keeps the position. (for layer objects linked to a null object)
3. I suspect it may have to deal with null objects. I have the original layers object parent/linked to one null layer. I use that null object layer to move all the layer objects in unison. Then I want to pre-compose all the original layers for futher effects and then parent and linked then it.
Do I have to un-link the layers then pre compose them? I can't do that because I laready set motion position via null object layers and unlinking it would screw it all up.
4. So I tested it again with a new project file and no problems linking files to null object layers and then precomposing them. They keep thier position also copy and paste keeps thier position. no porblems with copy and paste when linked to null objects. So maybe there is a setting I accidentaly turned on? The guide layers button isnt turned on so it can't be that.
5. I have a fix around it where I re-position the layers in the pre-composition back to where original were in the original comp but its time consumming and sometimes hard to get accurate.

If you have 3D layers and you collapse transformations, the Active Camera in the main comp will look at the 3D layers, even if you pre-composed a comp camera.
If you have 3D layers and you are not looking at the Active Camera in the Main Comp, layers will shift position when you pre-compose.
Without seeing your timeline and the modified properties of the layers, that is all I have to offer. I do not think it is a bug, I believe it is user error.
