Can I publish my SWF with an mp4 video file type in it?
The FLV videos I create have terrible quality and Media Encoder doesn't even have an option to convert mp4 to FLV.
How can I add video to my flash and export it if I can't use FLV and Animate doesn't export mp4 videos? I need to add videos to my flash and they need to maintain their quality.

why don't use call your MP4 from an external source with NetConnectioN() and NetStream()?
what encoding are you using for FLV?

Because I need to have my clips embbeded in the timeline.
I use the Soreson Codec 768 kbps

MP4 container does not embed sorenson codec, only FLV does it.
what are the frame, dimensions of your clps?

Yes, I was talking about FLV.
My clips are 24FPS and are either 1080p or 720p. Depends.

with these settings it's absolutely impossible to have any video quality with 768kbps sorenson codecs.
maybe with something up to 3000kbps for the 1080p you will get something correct.
with H264 720p can pass but for 1080p it needs at least 1512kbps to have a decent quality.
I don't think it's possible to embed an MP4 into an swf. MP3 is ok though.
and btw, your swf would be huge and almost impossible for the user to wait the swf page to load if it's in a browser at a low internet speed

My current file with an FLV clip of 5 seconds is only 600kbs in size. So not that big as of now, infact I haven't had anything bigger then 20mb so far.
Do you know of a software that has better codecs for FLV conversion then?

So many answers already. If you're trying to make a video for the web, keep your original high quality video file, and export video from Animate with the "ignore stage color add alpha" option. You can then use Premiere or After Effects to combine the original video with the animation, which won't have the video in it.
Although you could use FLV embedded to then export straight from Animate as MP4, it wouldn't be as good quality, even if you found a way to make the FLV to embed.
