When I export my animation the layers change.

I have been having an issue with my animation when it gets exported. I 've checked the actual timeline and scrubbed through it several times to make sure nothing is changed. The timeline is always fine, but when I go to export it certain layers get moved and others get duplicated so they play twice during the animation.The changes happen after it exports from animate to media encoder. I am very confused and need help.

Whenever I export I do it has a video and H.264.

Hi mate,

 

Try exporting a PNG sequence and see if that gives you a better result.

Combine those PNGs into a video using Premiere as described here:
