I set markers in the multitrack edit window. "Marker 01" appears above the timeline. Right-click on marker > Show in Markers Panel. The panel is blank, showing no markers. It doesn't matter how many cue markers are set; none appear in the panel (see screenshot).

Marker behaviour is somewhat different from the way it was, and I'm not 100% convinced it's working properly/sensibly either. On this system, to get any markers showing on the timeline at all, I have to make sure that no track is selected - in other words, click on a blank track and highlight it. If I do that, markers will show on the timeline, and if you click the 'show markers for all files' button in the marker panel, it will show them in the list - but under the subheading of the session file. But if you have a track selected, then any marker you create will be a marker on the clip, and by extension on the file it comes from - so if you open the file, you will see the markers on the file timeline, but not on the session timeline, although they should be visible on the clip. My problem with this is that the way they are displayed on the clip isn't consistent - or at least I don't think it is. Here's what I mean:

inconsistent markers.JPG

On the green track are two markers with no marker numbers on them. On the purple track are two named markers. The markers with the vertical lines covering the whole track field are session markers, but there are also two markers on the green track (all these track markers are ringed in red) and they don't have track numbers, even though they clearly do:

... as shown in the marker list. The marker list clearly shows the heirarchy of markers, with the clip markers first in the list, and the session markers last. So there's definitely an inconsistency.

In your case, I'm not quite sure what's happened. If you try selecting a blank track and adding markers, they should end up on the timeline, and be listed as session markers in the marker list. Does this happen or not?

Thank you, @SteveG_AudioMasters_ .  I was thinking it may work the way you described and illustrated. My trouble is that no markers are showing at all in the markers panel, regardless if a clip or session is selected or opened. But the timeline shows that markers have been set.
