The only thing I can think of is that you must be trying to convert a different folder than the one you are displaying in Finder in the second screenshot.

I do apologize. You are the one who suggested that a reboot would probably fix the problem. I didn't mean to seem so flippant. That is a strange problem. You might consider downloading and installing the DNG converter again.
