For some reason, the screen resolution and distance between objects are different when I preview.
For example, I have a shape (Begin button) inside a triangle (see images below). When I preview, the button seems much closer to the edges of the blue triangle than where I placed it. I assume this is related to screen resolution. However, I changed my monitor to display the same resolution as my project (1024x768) and it still shows different. You'll also notice, in general, the shapes are different sizes (for example the the red shape).
Captivate intuition works well for me! It is a timeline issue. Please, take some time to understand the timeline. I published several blog posts, here is the most important:

Another timeline issue probably. Please post a screenshot of the timeline with all effect timelines expanded if you are on CP9 or later.

Look at your screenshot: there is one interactive object (green timeline): a shape button with the generic name SmartShape_290 (labels would help explaining). It is pausing the playhead at 1,5secs. You have several motion paths, only three of them are complete at 1,5secs: SmartShape_107, SmartShape_108 (not totally sure, but it looks done) and Title. All the other motion movements are interrupted by the pausing point of the interactive object, which means they didn't reach their final destination yet. Which explains what you are seeing in Preview.
What is the purpose of that button? It is present from the start of the slide, but you have to increase its active part, in order to move the pausing point after the end of the last Effect timeline, which is at about 2 secs. You can either drag the pausing point or move it more precisely using the Timing Properties panel for the shape button.

Please, do, it will save you a lot of frustration and time... It is amazing how many questions in these forums are due to not understanding the timeline.
