What do you want to change? I always start by customising the theme. That includes object styles, master slides (where you can add fluid boxes), skin

and recording defaults, all based on a custom theme colours palette. Only after that first phase I will create slides, where you can add more fluid boxes if necessary.

Yes that is the right way to do it. However we started working on a project, and afterwards realised we had to change a few things on the master slide view. Once we did that, it removed all the fluid boxes on the slide view...

What did you change and how?  Which theme were you using and which master slide? Did that master slide have fluid boxes?

We did not use a template but created our own master slide, yes there were fluid boxes in it (one for header, one for content, one for footer). In Slide view we created some more fluid boxes inside the content fluid box.

Sorry, you really need to read that blog post about Themes and Templates, because it looks like you are messing up both terms.

Where did you put those fluid boxes: on the main master slide or on daughter master slides. Each custom theme needs at least 6 daughter master slides (see that article).  Maybe I sound bit rude, but you cannot run a marathon before having some training...

Creating a custom theme (which includes master slides) is not that easy, especially when you are aiming a responsive theme with fluid boxes. There are three big stumbling blocks for starting Captivate users: timeline, quiz and themes. This post was written before the release of CP2017, and the second and third stumbling block has only grown bigger with Fluid Boxes:
