Why is my Captivate file publishing as pdf rather than swf?

Can you show the settings in the Publish dialog box, please? Publishing to PDF will only be possible in combination with publish to SWF.

However, hope you are aware of the fact that in the near future the Flash Player needed for SWF content will disappear also from desktop browsers?
