Does Adobe Captivate work with Desktop applications? For example, can I embedd an Adobe Capitave Quick Tour and Interactive Onboarding Checklist into our Windows Desktop application tha we develop and distribute?

Are you talking about embedding some HTML5 output created IN Adobe Captivate, or are you talking about embedding Adobe Captivate itself?

Embedding HTML5 (or any other Captivate supported) output created IN Adobe Captivate into the Desktop Application so that the learning slides and interactive tours that were created IN Captivate can be launched and used WITHIN the desktop application. Thanks in advance for any help!

If your application is a 'desktop' app, then I am assuming it is meant to be installed and work on a PC or laptop, is that correct?
If so, then the short answer is that Yes, you can create HTML5 content in Captivate and play that content from another application. However, the long answer is that this is only going to be possible as long as that application provides an HTTP or HTTPS web server environment for the HTML5 to play from. Basically, your app would need to have its own web server.
The even longer answer is that loading published content into your app this way is not probably a good idea because HELP files or instructional content is likely to require frequent updates even after your app ships. The better place for users to view this content is from a web server on the internet. Then you can update it anytime you need to without having to send out updates for your app as well.

The EXE option is NOT the way to go because that output is basically just a self-running Flash Player plugin. As everyone knows by now, Flash content is totally deprecated on most systems now and will be dead and gone after the end of this year. So, don't even THINK about including a Captivate EXE in your app.
There are third-party web servers that you might be able to bundle with your app, but I have never had to do this so I cannot really recommend any.
