Modernize an old site that uses popups

The current site is here, created more than 10 years ago:

At the time, very cool, with Flash and Quicktime movies... all built with tables, and lots of popup windows.

The site is showing its age.

We'd like the site to look basically the same, but use modals or a lightbox effect in place of the popups.

Any ideas?  Start from scratch?

What's easiest?

Honest answer - start from scratch.

Tables are no longer used for layout, and flash is dead as far as browsers and mobile devices are concerned.

How you go about building the site from new, will all depend on what browsers and devices you wish to support, plus your knowledge of modern html 5 and modern css.

Modal Windows alone won't make this site compelling enough for modern device users.

Consider a Hi-Res display user who sees this tiny little web page on a sea of white.

Or a mobile device user who must scroll horizontally & vertically to read your content.

Basically the modern web is about making responsive web sites that are optimized to work well in all devices.

You should probably hire an experienced web designer to help you.   There's a lot of stuff that needs changing besides the pop-ups, layout & flash content.
