I just upgraded to Framemaker 9 from 7.2. I also installed up to patch 9.0.3.
I have mutliple books, each containing multiple files. Each book has a table of contents, multiple files and an index. Each file for each book is saved in a single folder. For example, I have a book called AP.book. It contains AP_TOC.fm, AP_Overview.fm, AP_Setup.fm and AP_IX.fm. I have cross references set up from one file into another. An example is in the table of contents. Obviously, the table of contents is supposed to link to headings in other files. The links work in Framemaker (by pressing Ctrl and Alt and clicking on the link) and I can view the hypertext and it seems correct, but when I create a PDF, the links no longer work. I get a message that says "File AP.pdf not found." when I click on the links in the table of contents (but I don't even have a file called that).
I generally create the PDFs by creating post script files and distilling. Although I tried to correct this problem by using the File->Save as PDF feature as well, but the links still don't work.
My preferences on the PDF writer are set to create named destinations.
Does anyone have any suggestions as to what might be causing this? The links worked in 7.2 before I converted them to Framemaker 9 files.

I should note that the cross references in the files work if they are linked to a heading within the same file. It is only references that should link to other files that do not work.

Do you have all the chapters in the book open when you create the PDFs?

Yes, all the files in my book are open when I create the PDFs.
My method is to open the book and then open each file from in the book. Then I update the book and then print each file to a post script file (File->Print, both Print to File and Generate Acrobat Data are checked). Then I close all the files and open the post script files using Acrobat Distiller 7. I recently upgraded to Acrobat 9 on a different computer, so I've tried it with the upgraded version as well with the same wrong results.

I believe I have discovered a solution.
With previous versions of Framemaker, I've always printed each file in a book individually, as I detailed above. But with 9, for the cross references to work, I open the book file (and the other files in the book) and select File->Print Book. On the Print Options window, I selected "Separate File for Each Document" under the Print to File selection. Every file in my book becomes its own .ps (and then I distill) and the cross references between files all appear to work.
I hope this helps if anyone else has this problem and comes here for information about it.
