I just installed Mathtype 6.5 with Frame 8.0 patch 277, Acrobat 9 on
Windows XP SP3. I had Mathtype set to use Times LT Std for the font. I
saved several eps with tiff previews and imported by reference.. When
saving to pdf, the Mathtype graphics showed boxed x's where there should
have been a nice equation.
Switched to WMF preview and no preview---no luck.
Switched to WMF (not eps with WMF preview)---even worse.
The only thing that worked (I didn't do gif since it wouldn't preserve
the quality) was copy and paste as an OLE. GAHHHH. Everything I've tried
not to do since Frame 3.2 on a Mac and MT (I forget which version).
Is this due to MT not handling PS OT flavors or something more sinister.
When I get time to check more, I'll report back.
I (and quite a few others) have had similar problems taking Mathtype
equations through Indesign. The workaround I found was to copy the
equation out of Mathtype, paste it into Illustrator, save as AI, and
import that into Indesign.
Might be worth a try for Frame.

Pasting OLE into Frame has been scary, but it seems to work. I never had
problems in the past with MT and Frame. I wonder if the issue is that it
doesn't handle OT fonts or at least its postscript flavor well. After
some testing perhaps a note to Design Science will be in order. I used
to beta test for them and their technical support people used to be very
very helpful, but that was a very very long time ago.
Frame handles OT fonts very well.
Because this is both a Windows environment and a fonts question, you may want to confirm that you have the Adobe PDF printer set as your system default -- that give the best results with FM and avoids other potential font problems.
The Adobe PDF is my only printer. I am running Windows via Parallels on
the Mac. Whenever I print in Windows it is to create a PDF that is
printed on my Mac.
I know Frame handles OT well, I'm thinking there is a problem with how
MT handles OT fonts when creating eps or WMF files.
