I don't think you can direct where the synced file you're still working on will go to.

Saving/Exporting, when I looked iCloud Drive was greyed out and not selectable. However if you have a folder on your iPad which iCloud automatically syncs to I would assume this could be a way to get finished files into your iCloud.
