I  made changes to an existing AI file, but saved it to as a PDF without first saving as AI. Can I proceed to work with that PDF, and then save it as an AI file without losing quality?

As long as you did check the "Preserve Illustrator Ediring Capabilities" checkbox, the entire Illustrator file will be embedded and used when you open this PDF in Illustrator. If not, you have a problem.
