color fills are deleted when adding more pen lines/shapes to an illustration.

If I decide to add more lines/ shapes to an illustration after using the live paint tool and obviously setting the pen fill to none all of my previous color gets deleted. Not mentioned anywhere on the internet.

It is possible that the shapes are not closed shapes. 

If there are small gaps in the shapes you can choose Object > Live Paint > Gap Options. That may be enough to treat the shapes as if they were closed.
